That sounds nice and loud. It cleaned up really nice, too!
I don't think you'll be able to color the silicone, it's impervious to oil, water, and alcohol.
If it were me, ID carefully remove it all, and replace it with clear. I don't think you will be able to apply a paintable putty unless you can remove every trace of silicone.
Silicone will prevent paint or stain from adhering to the same surface area as the silicone occupies.
I used to spray paint metal parts and assemblies in a manufacturing plant, and if silicone was present, it destroyed the desired paint job by producing strange circular patterns in the paint, and prevented it from hardening properly.
It's sort of like trying to combine oil and water.
It was terrible, and all traces of silicone needed to be eradicated, which can be nearly impossible. Damned pesky stuff to be rid of!
